The gauntlets count as simple weapons so I assume at that point they are no longer considered part of the armor. Also at level 9 it states the “armor’s special weapon” can be infused separately. Thunder gauntlets are pretty clearly already magical, them being a simple weapon does not preclude then from being magical.
